fix(extraction): extract type refs from TS interface property and method signatures (#432)
Types that appeared only in TypeScript interface members — property signatures like `value?: Partial<IPage>` and method signatures like `fetchPage(arg: IPage): IOrderField` — were not being captured at extraction time, so the resolver never built `references` edges for them. `codegraph_impact`/`codegraph_callers` on the named type missed every consumer that imported it solely to use it in an interface shape. Add a `property_signature` / `method_signature` branch in `visitNode`: when inside a class-like node (which covers interfaces) and the language supports type annotations, call `extractTypeAnnotations` with the parent (interface) node ID as the edge source. No property/method node is created — only unresolved references that the resolver wires the same way it wires field and parameter type references elsewhere. |

feat(java): trace Spring/MyBatis enterprise flow end-to-end (#389) (#468)
Closes three gaps that broke `trace(controller, mapper-xml)` on real Spring +
MyBatis projects:
1. **Field-injected concrete-bean trace.** Java `this.<field>.method()` is
unwrapped at extraction (was surfaced as `this.<field>.method` and dropped
through every name-matcher strategy). The receiver name is then looked up
in the enclosing class's field declarations to get the declared type and
resolve the method on it. Closes the controller→bean hop when the field
name doesn't capitalize to the type (`userbo` → `UserBO`). General Java
fix, not Spring-specific.
2. **MyBatis XML mapper as a first-class language.** New extractor parses
`<mapper namespace="..."><select|insert|update|delete|sql id="X">` and
emits method-shaped nodes qualified as `<namespace>::<id>`, plus
`<include refid="X"/>` references to `<sql>` fragments. Non-mapper XML
(pom, log4j, web.xml) → file node only. A new synthesizer
(`mybatisJavaXmlEdges`) joins Java mapper methods to XML statements by
suffix-matching qualified names. Ambiguous simple-name collisions dropped
for precision.
3. **Spring `@Value`/`@ConfigurationProperties` → application config.**
`application.{yml,yaml,properties}` + profile variants parse on the
framework path; each leaf key becomes a `constant` node qualified by its
dotted path. `@Value("${k}")` / `@Value("${k:default}")` and
`@ConfigurationProperties(prefix="X")` emit binding nodes that resolve
with Spring's relaxed binding (kebab↔camel↔snake).
Validated on macrozheng/mall-tiny: full chain
`UmsRoleController.listResource → UmsRoleService.listResource → impl →
UmsResourceMapper.getResourceListByRoleId → XML <select>` connects across 5
hops via static + synthesized edges. 11/11 @Value annotations resolved
(incl. `@ConfigurationProperties(prefix="secure.ignored")`); 6/6 custom-SQL
mapper methods bridge to XML.
Tests: 4 new integration tests in frameworks-integration.test.ts. Full
suite: 1005 passed.
Docs: CHANGELOG `[Unreleased]` entry + dynamic-dispatch-coverage-playbook
narrative + matrix row.

fix(mcp): normalize root-ish path filters in codegraph_files (#426) (#466)
The agent (opencode/Gemini Flash on Windows) called codegraph_files with path="/" and got "No files found matching the criteria.", which pushed it straight back to Read/Glob. Indexed file paths are stored as project-relative POSIX (e.g. "src/foo.py"), and the old startsWith filter matched nothing for any of the root-ish or platform-flavored shapes an agent might guess: "/", ".", "./", "", "\\", leading-slash and leading-./ subpaths, or Windows backslash subpaths. Normalize the filter (strip leading "/", "./", "\", bare "."; convert "\" to "/"; trim trailing "/"), then match by exact equal or "<filter>/" boundary — which also kills a sibling-prefix bleed where filter "src" used to match "src-utils/...". Validated on macOS + Linux (Docker) + Windows (Parallels) with 13 new unit tests plus the existing mcp-input-limits/concurrent-locking suites, and end-to-end through opencode in tmux (Big Pickle/OpenCode Zen): codegraph_files [path=/] now returns the project tree and the agent answers directly instead of falling back to Read. fix(cpp): resolve callers for typed pointer method calls (#445)
Resolves typed member-pointer method calls like `m_cpAlg->Processing()` so `codegraph callers CDetect::Processing` returns the expected callers.
- Extract C/C++ `field_expression` member calls as receiver-qualified references, so `ptr->method()` is preserved as a receiver-aware reference.
- Surface out-of-line C++ method definitions (`int CDetect::Processing() {...}` in `.cpp` with class in `.hpp`) as proper method nodes with the correct qualified identity.
- C++ receiver-type inference: declarator regex requires a terminator after the receiver (rules out matching `return m_cpAlg->...`), handles `Type*x`/`Type *x`/`Type* x` uniformly, and rejects C++ keywords as a final guard.
- `resolveMethodOnType` matches by `Class::method` qualified-name suffix, so out-of-line definitions across files resolve (typical `.hpp`/`.cpp` split).
Validated on bitcoin-core (1306 .cpp files): 38,180 → 40,503 cpp method incoming-call edges (+6.1%), deterministic across re-indexes. Regression test added for the ambiguous-name + `return ptr->m()` / `Type x = ptr->m()` patterns.

* fix(watcher): retain pending files on zero-result sync
* refactor(watcher): detect lock-unavailable at the wrapper
Replace the heuristic `(filesChanged === 0 && durationMs === 0)` check
inside `FileWatcher.flush()` with a typed `LockUnavailableError` thrown
by `CodeGraph.watch()`'s sync wrapper. The wrapper has access to the
full `SyncResult`, including `filesChecked` — which is **only** zero
when `sync()` failed to acquire the cross-process file lock (a real
empty sync always has `filesChecked > 0` because `scanDirectory` ran).
That eliminates the heuristic's edge case where a fast no-op sync
returns `durationMs === 0` by `Date.now()` rounding and gets mistaken
for a lock failure on tiny projects.
The watcher's `catch` block now distinguishes `LockUnavailableError`
from real errors: it logs at `logDebug` (not `logWarn`) and does NOT
call `onSyncError` — so a long-running external indexer holding the
lock doesn't spam stderr every debounce cycle via the MCP daemon's
`Auto-sync error` handler. The existing post-catch path already
preserves `pendingFiles` and reschedules, so no new control flow is
needed.
A/B validated end-to-end against the built dist on macOS with a
three-scenario repro (lock held, lock released mid-flight, real sync
error):
- main: lock-held silently clears pendingFiles (BUG);
lock-released never recovers (no real sync runs).
- PR-as-is: lock-held preserves pendingFiles; lock-released
drains. Same observable behavior as wrapper-level.
- wrapper-level: same outcomes; lock-failure goes through the catch
path silently (logDebug only, no onSyncError noise);
real errors still surface via onSyncError.
Updates the regression test to throw `LockUnavailableError` (the real
contract surfaced to `FileWatcher` by `CodeGraph.watch()`), and
asserts `onSyncError` stays quiet during the lock-held cycle.
Closes #449.

fix(resolution): filter stale-target edges so watch sync survives FK violations (#455) (#463)
PR #62 plugged this FK violation at the extraction-layer insertEdges site (empty-named nodes whose containment edges had no target), but the same violation kept reappearing on v0.9.5 during the daemon's *watch sync* once an agent's daemon had been running long enough. The resolution-layer insertEdges (and the callback-synthesizer pass) wasn't guarded the same way: a per-resolver name cache or a framework resolver's WeakMap-keyed lookup map could hand back a Node whose row had been removed by a recent file rewrite, and the FK check then aborted the entire resolution batch, leaving the daemon log filling with `Watch sync failed { error: 'FOREIGN KEY constraint failed' }`. The resolution layer now mirrors the #62 defense — one cache-aware getNodesByIds per pass drops any edge whose source or target is no longer in the nodes table, so the rest of the resolved batch still lands. Regression test seeds the resolver's nameCache with a stale Node and calls resolveAndPersist directly; verified to throw FOREIGN KEY constraint failed without the fix and pass with it. fix(hermes): preserve YAML list-at-same-indent style on install (#456) (#461)
Hermes Agent writes ~/.hermes/config.yaml with PyYAML's default block
style, which puts list items at the SAME indent as the parent key:

The previous line-based YAML patcher used `^ \S` to find the end of
the `cli:` block, which mistook that first ` - hermes-cli` line for
the next sibling key, truncated the block, and spliced
` - mcp-codegraph` at indent 4 BEFORE the existing items. The
result was unparseable YAML: every subsequent item (`- browser`,
`- clarify`, …) and every sibling platform (`telegram:`, `discord:`)
appeared at the `platform_toolsets:` level. Hermes silently fell back
to the default config, dropping every user override.
The new `listChildBlock` helper recognizes ` - ` as a list-item
continuation (not a sibling key), finds the real end of the block at
the next sibling mapping key, and detects the existing item indent so
the new entry matches it. Two regression tests cover the PyYAML-default
style; the existing 4-space-nested test still passes.
End-to-end verified against a real `hermes-agent` install on the exact
bug-triggering config: `hermes mcp list` shows codegraph as enabled,
`hermes tools --summary` lists both `mcp-codegraph` and `codegraph` in
the CLI toolset, and `hermes mcp test codegraph` connects in 264ms and
discovers all 10 codegraph tools. Re-running `codegraph install`
reports `Unchanged` and the file still has exactly one entry. Closes #456.

fix(nestjs): propagate RouterModule.register prefixes to controller routes (#459) (#460)
NestJS's RouterModule lets apps compose modular route prefixes across files
(`RouterModule.register([{ path: 'admin', module: AdminModule, children: [...] }])`
in `app.module.ts` sets the prefix for controllers declared in another file's
`@Controller()`). The per-file `extract()` only sees one file at a time, so a
`UsersController` indexed in isolation showed up as `GET /` instead of
`GET /admin/users`.
Add an optional cross-file `postExtract(context)` hook to FrameworkResolver,
called by the orchestrator once after each `indexAll` and after every
incremental `sync` that touched files. The nestjs implementation:
* walks every `*.module.{ts,js}` for `RouterModule.{register,forRoot,forChild}([...])`
and recursively resolves `children` into `Module → /full/prefix`,
* walks `@Module({ controllers: [...] })` for `Controller → Module`,
* matches each route node against its controller's class line range
(multi-controller files keep getting attributed correctly), and
* rewrites `name` while preserving `id` (route→handler edges intact) and
`qualifiedName` (still encodes the *original* in-file path, which keeps
the pass idempotent on a re-sync — `app.module.ts` edits propagate to
controllers in unchanged files without double-prefixing).
End-to-end validated against the exact reproduction in #459 (admin children
users) — all four routes (`GET /admin`, `GET /admin/users`,
`GET /admin/users/:id`, `POST /admin/users`) resolve correctly, edits to the
RouterModule tree re-propagate on the next sync, and route→handler edges in
`codegraph context` are preserved.

feat(installer): add Gemini CLI + Antigravity IDE targets (#399) (#458)
`codegraph install` now detects and configures two more agents:
- Gemini CLI / Antigravity CLI — `~/.gemini/settings.json` (or
`./.gemini/settings.json`) + `~/.gemini/GEMINI.md` (or project-root
`./GEMINI.md`). Preserves pre-existing top-level settings like
`security.auth` and sibling MCP servers.
- Antigravity IDE — writes to Antigravity's unified MCP config at
`~/.gemini/config/mcp_config.json` (post-migration, detected via
the `.migrated` marker Antigravity drops). Falls back to the
legacy `~/.gemini/antigravity/mcp_config.json` on pre-migration
builds; install migrates a stale legacy entry, uninstall sweeps
both. Antigravity-managed sibling fields (e.g. the `disabled` flag
added when users disable a server through the UI) survive re-install.
Two Antigravity-specific quirks the target handles:
1. Entries with `type: "stdio"` are silently rejected by
Antigravity's MCP scanner; we omit the field for this target.
2. macOS GUI apps launched from Dock/Finder get a stripped PATH
that excludes nvm — a bare `codegraph` command name fails to
spawn even when `which codegraph` works in the user's shell.
The target resolves `codegraph` to its absolute path at install
time on macOS. Linux + Windows are unaffected.
End-to-end validated:
- macOS: real Gemini CLI v0.43 via tmux — `/mcp` shows codegraph with
all 10 tools, `codegraph_status` executes and returns real index
state. Real Antigravity IDE shows codegraph under Customizations
after restart.
- Linux (Docker node:22-bookworm) + Windows (Parallels Win11): 116
installer tests pass; CLI install + uninstall round-trip verified.
Test coverage: the new targets inherit the existing parameterized
contract (idempotent install, sibling preservation, install/uninstall
round-trip). Plus 14 target-specific tests covering migration-marker
detection, legacy→unified entry migration, `disabled` flag
preservation, the `type` field omission, gemini+antigravity
coexistence in the same `~/.gemini/`, and macOS-only path resolution.
Full suite: 972 passing.

## Bug fixes surfaced along the way
- `tree-sitter.ts` message_expression — multi-keyword ObjC call sites now reconstruct `a🅱️` selectors so they resolve to multi-part method definitions (gap discovered post-#165; 0 → 84 call edges to `GET:parameters:...` style methods on AFNetworking).
- `src/index.ts` resolver lifecycle — `indexAll()` now re-initializes the resolver after extraction so framework `detect()` sees the populated index. Pre-existing latent bug that affected UIKit and SwiftUI resolvers too.
- `src/extraction/index.ts` `buildDetectionContext` — added `listDirectories` so framework detect() can probe monorepo subpackages uniformly (fix needed for react-native-skia detection).

feat(mcp): per-file staleness banner + tunable watcher debounce (#403) (#428)
Two coupled changes addressing the issue's underlying ask — "how does the
agent know when the index lags" — without resorting to a static wait.
Per-file staleness banner
-------------------------
FileWatcher now tracks per-path `pendingFiles` (path, firstSeenMs,
lastSeenMs, indexing) — events since the last successful sync, cleared
only after a sync whose `syncStartedMs >= lastSeenMs` commits. Chokidar
initial-scan events are gated behind a `ready` flag (with `waitUntilReady()`
exposed so tests can deterministically wait through it) so a fresh startup
doesn't falsely flag every existing file as pending.
ToolHandler now wraps every code-returning response (search, context,
callers, callees, impact, trace, explore, node, files) with
`withStalenessNotice`: intersects "files referenced in the response" with
`getPendingFiles()` and emits a hybrid signal —
* banner at the top for files referenced AND pending (with edit age +
indexing/pending-sync state, telling the agent to Read those specific
files directly; the rest of the response stays fresh and codegraph
stays authoritative for it),
* compact footer for pending files elsewhere in the project not
referenced above (capped at 5).
Cost is one boolean check + N substring matches when pending; zero
allocation when idle. `codegraph_status` surfaces the same data as a
first-class `### Pending sync:` section so the agent can ask "is the index
caught up?" in one call.
Cross-project quirk: when an agent passes `projectPath` matching the
default session's project, the staleness wrapper switches from the cached
cross-project CodeGraph (no watcher) to the default one (with watcher) so
the signal still fires. Same fix applied to `handleStatus`.
CODEGRAPH_WATCH_DEBOUNCE_MS
---------------------------
MCP `serve --mcp` now reads `CODEGRAPH_WATCH_DEBOUNCE_MS` and forwards it
to `cg.watch({ debounceMs })`. Clamped to [100ms, 60s]; out-of-range or
non-numeric values fall back to the FileWatcher default (2000ms). Active
value is logged to stderr on watcher startup so it's discoverable. The
docs in `server-instructions.ts`, `installer/instructions-template.ts`,
and `.cursor/rules/codegraph.mdc` no longer claim "~500ms"; they now
describe the banner mechanism instead — since per-file staleness replaces
the "wait N ms" guidance entirely, the docs become accurate at any
debounce value.
Validation
----------
* 847 unit/integration tests pass (added 15 new ones — pending-file
tracking, banner/footer routing, status section, env-var parsing).
* Direct MCP probe through a real `codegraph serve --mcp` process: edit a
file, query within the debounce window, banner fires naming the
edited file with edit-age.
* Real Claude TUI session via `scripts/agent-eval/itrun.sh` with
`CODEGRAPH_WATCH_DEBOUNCE_MS=10000`: agent edits `math.ts`, calls
`codegraph_explore`, reads the banner, **and discloses it unprompted in
its final reply**: "note: symbol index is mid-sync for the new `divide`,
but the source it returned is verbatim from disk."

feat(mcp): detect borrowed git worktree index and surface on read tools (#312)
When a worktree is nested inside the main checkout (e.g. agent tools that place worktrees under .claude/worktrees/<name>/), the nearest-.codegraph walk resolves UP to the main checkout's index and queries silently return that tree's code — usually a different branch. Symbols changed only in the worktree are invisible, and nothing tells the user (#155). Two layers: - **Detection** (src/sync/worktree.ts): detectWorktreeIndexMismatch() compares the caller's git working-tree root vs the resolved index root via 'git rev-parse --show-toplevel'. Best-effort; no git / not a repo / monorepo subdir / plain-ancestor index → no warning. - **Surface**: codegraph status (CLI + MCP) embeds a verbose multi-line warning; every MCP read tool (search/context/trace/callers/callees/impact/explore/node/ files) prefixes a compact one-line notice naming the borrowed index and the fix (codegraph init -i in the worktree). Detection is cached per session per start path, so it costs at most a single pair of 'git rev-parse' spawns per project no matter how many tool calls — respects the wall-clock-latency invariant. fix(watcher): exclude ignored dirs before watching to prevent inotify exhaustion (#276)
The file watcher registered a recursive watch over the entire project (node_modules, build output, caches included) and filtered only in the callback — exhausting the Linux inotify budget on large repos (#276). It now uses chokidar and excludes the same directories the indexer ignores (built-in default-ignore set + the project .gitignore) BEFORE registering a watch, so the watch count on a 900-dir node_modules drops from ~1200 to ~14 even with no .gitignore. Stacks with the shared daemon (#411): one watcher across agents, now small. Also hardens the #411 daemon lockfile against a concurrent-startup race the new watcher timing made reproducible — the lock is now created atomically with its content (temp-write + hard-link), so racing daemons can never both win. Validated on macOS, Linux (Docker), and Windows (chokidar + fs.linkSync on NTFS). feat(mcp): share one serve --mcp per project across MCP clients (#411)
One shared, detached daemon per project root: every `codegraph serve --mcp` is a thin stdio<->socket proxy (Unix socket / Windows named pipe) to it, so N agents in one repo share a single file watcher, SQLite connection, and tree-sitter warm-up instead of N copies. The daemon outlives any single session and reaps via client-refcount + idle timeout; `CODEGRAPH_NO_DAEMON=1` opts out. Hardened during review: detached-process lifecycle (preserves the #277 watchdog via the proxy; the daemon no longer orphans on host SIGKILL), atomic lockfile + pid-verified stale-clear (no double-daemon on concurrent startup), realpath root canonicalization. Validated on macOS, Linux (Docker - 3x fewer inotify watches for 3 agents), and Windows (named pipes); A/B confirms byte-identical tool output vs direct mode. Closes #411. feat(index): default-ignore dependency/build/cache dirs (#407) (#417)
node_modules and other dependency/build/cache dirs were indexed whenever a project lacked a .gitignore excluding them (common in non-git projects), flooding context/search with third-party symbols. Added a built-in default-ignore set spanning every supported language/framework (node_modules, vendor, dist, build, target, .venv, __pycache__, Pods, .next, etc.), applied UNIFORMLY in both the git and non-git enumeration paths — including to tracked files, since committing/vendoring a dependency dir doesn't make it project code. The only opt-in is an explicit .gitignore negation (e.g. !vendor/). First-party-prone names (packages, lib, app, bin, src, deps, env) are deliberately excluded from the list. * fix(sync): detect changes via filesystem, not git status Incremental sync detected changes with `git status --porcelain`, which only sees uncommitted working-tree changes — so committed changes from git pull/checkout/merge/rebase (clean tree afterward) were never reconciled, and non-git projects leaned on a slow full rescan. Change detection is now filesystem-based and git-independent: a (size, mtime) stat pre-filter skips unchanged files, then a content hash confirms the rest; removals are checked against the filesystem (git ls-files still lists deleted-but-unstaged files). Also adds a non-blocking catch-up sync on MCP connect so changes made while the server was down (e.g. a terminal git pull) are reconciled on connect. Static tree-sitter extraction misses calls whose target is computed or indirect,
so flows through callbacks, observers, and descriptors were absent from the graph.
- callback-synthesizer.ts: whole-graph pass after base resolution. Detects
registrar/dispatcher channels (field-backed observers + string-keyed
EventEmitters), correlates registration sites, and synthesizes
dispatcher->callback `calls` edges (provenance:'heuristic'). Records the
registration site (registeredAt) in edge metadata. Precision guards: named
handlers only, registrar-name match, event fan-out cap.
- frameworks/python.ts + resolution/{index,types}.ts: claimsReference hook +
django ORM resolver (_iterable_class -> ModelIterable.__iter__).
- extraction/tree-sitter.ts: extract named nested functions so inline named
handlers become linkable nodes.
trace(mutateElement, triggerRender) and trace(_fetch_all, execute_sql) now

Validated on excalidraw: trace(mutateElement, renderStaticScene) now connects in
6 hops across callback -> react-render -> jsx-child; 1 + 46 + 280 synthesized
edges, node count stable (no explosion). Partial coverage is worse than none:
react-render alone raised agent reads (revealed a hop it then drilled); adding
the jsx hop closed the flow and dropped reads to 0-1.

Now: for an EXPORTED const whose initializer is an object literal, extract each
function-valued property (arrow / function expression) as a function named by its
key and walk its body. extractFunction gains a nameOverride so ONLY this explicit
path names pair-arrows — inline-object arrows reached by the general walker still
fall through to the <anonymous> skip, so no noise returns. JS/TS-gated.
Validated: fixtures extract the actions + walk bodies (default→helper, default→
api.post resolve); SvelteKit detection doesn't break it. Blast radius tiny:
excalidraw +1 node, Python (django) +0, Vue repos +0, realworld +11 (the actions).
Known residual: a `$lib`-alias namespace-member call (`api.post`) from an extracted
action node doesn't resolve even though the same alias resolves for `load` — a
deeper resolver interaction, separate from this extraction change. Local/relative
calls from actions connect fine.

scan) and attribute them to the route node as `calls` edges. A RESERVED denylist
drops res/req/builtin methods (json, next, status, ...) to keep only business calls.
Named-handler routes keep the existing reference behavior.
Validated: realworld POST /users/login → login (auth.service); 19 precise
route→service edges (was 0) — POST /articles→createArticle, .../favorite→
favoriteArticle, etc., no json/next noise. ghost +65 inline-handler edges. No node
explosion (ghost 40767, parse 3394 unchanged). Framework-scoped: zero blast radius
off Express.

doesn't drop them before resolve() runs (same hook the django ORM work needed —
these refs name no declared symbol).
Validated: realworld 0→16, forem 0→635 precise route→action edges (GET /articles→
index, resource :user→users#show, etc.), pluralization correct, no node explosion
(route nodes proportional to resources). Agent A/B (forem, large): with codegraph
1-4 reads / 0 grep / 47-53s vs without 4-5 reads / 2-3 grep / 66-85s. Framework-
scoped (zero blast radius off Rails). Residuals: Rails Engine routing (spree

(realworld 1 router; wagtail=path, saleor=GraphQL) but real for DRF-router APIs.

vs without 7-9 reads / 6 grep / 82-86s. No regression (wagtail/saleor route counts

common action to the WRONG controller — realworld's GET user → ArticleController.index
(should be UserController), GET articles/feed → ArticleController (should be
FeedController), etc. The routes existed but pointed at the wrong handler.
Fix (frameworks/laravel.ts): emit precise `Controller@method` (array + string
syntax, namespace-stripped) and `claimsReference` it so resolveOne's pre-filter
doesn't drop it before Pattern-4 resolveControllerMethod runs (the recurring hook,

Validated: realworld all routes now resolve to the correct controller; bookstack
267/332 precise (GET pages → PageApiController.list, array syntax). No node

(chi, custom handlers) is a residual (26/321). Inline `func(c *gin.Context){...}`
handlers still lose their body (anonymous, like Express was) — separate residual.

flows trace end-to-end (login→get_user_by_email, create_user→from_dict).
- Flask: the route regex required `def` immediately after `@x.route(...)`,
so an intervening decorator (@login_required, @cache.cached) or stacked
@x.route lines (one view bound to several URLs) dropped the route.
Switch to the findHandler scan (match the decorator, then find the next
def) like FastAPI — skips intervening decorators.
- FastAPI: the path regex `[^'"]+` rejected the empty path `@router.get("")`
(router/prefix-root routes, frequently multi-line). Allow empty path +
guard the route name against a trailing space.
- Python builtin-name guard (src/resolution/index.ts): a handler named
after a Python builtin method (index/get/update/count…) was filtered by
isBuiltInOrExternal and lost its route→handler edge. Mirror the
dotted-method branch's knownNames guard onto the bare branch — a bare
name a declared symbol owns is a real target, not a builtin call.
+2 legit edges on realworld, 0 change on the django control (precision held).
Tests: new Flask (intervening/stacked decorator) and FastAPI (empty-path,
multi-line) extractor cases + a Flask end-to-end integration test (a view
named `index` behind @login_required). Also corrects 6 pre-existing stale
Laravel/Rails route-ref assertions surfaced by the suite — they expected
the old bare action name, but the resolvers now emit precise
controller@action / controller#action (from earlier precision commits).
Full suite green (781 passed).

pre-filter (its member is a known method name); the bare-FQCN forms and
single-colon controllers were dropped before resolve() ran. Claim FQCN /
Class:method / hook_* refs (same pattern as Rails controller#action).
- Single-colon controller match: broaden the controller regex from :: to
:{1,2} and tighten the _form branch to !name.includes(':').
- Detection: detect() only checked composer `require` for a drupal/* dep, but
a contrib module often has an empty require and is identified only by
"name":"drupal/<m>" + "type":"drupal-module" (admin_toolbar → 0 routes).
Broaden to composer name/type + a *.info.yml fallback.
Remaining unresolved is the entity-annotation handler frontier
(_entity_form: type.op) and OOP #[Hook] attributes (Drupal 11 moved ~all
procedural hooks to attribute methods — out of scope here). Tests: contrib
detection, *.info.yml fallback, claimsReference, single-colon controller.

The Axum route extractor used a flat regex that captured only the first
method(handler) of a .route() call and only a bare \w+ handler, so two
dominant Axum idioms broke:
- method chains: .route("/user", get(get_current_user).put(update_user))
emitted no node for the .put arm — half the API was missing.
- namespaced handlers: get(listing::feed_articles) captured `listing`
(the module), so the route resolved to nothing.
Rewrite with a balanced-paren scan of each .route(...) call, a route node
per chained method, and last-::-segment handler names. realworld-axum
12→19 routes, 19/19 resolved (every chained PUT/DELETE/POST now present,
feed_articles resolves). Rocket needed nothing (550/556, 99%, attribute
macros); crates.io confirms namespaced axum handlers resolve.
Residual frontier: actix runtime routing web::get().to(handler) (the
dominant actix style, unextracted; attribute macros 35/51). Fix is
Axum-scoped — the attribute/actix/Rocket path is untouched. Tests: chained
methods + multi-line namespaced handler. Full suite green (789 passed).

- optional path segments that may be non-string (User.parameter, :id, a
path constant) — the `use:` keyword discriminates a route from
Environment.get("X") / req.parameters.get("X");
- a group-prefix map from `let X = Y.grouped("a")` and
`Y.group("a") { X in }` so a grouped/nested route gets its full path
(todo.delete(use: delete) -> DELETE /todos/:todoID).
Result: vapor-template 0→3 (3/3, nested path exact), SteamPress 0→27
(27/27), SwiftPackageIndex-Server 0→14 (14/14 handler resolution).
Canonical flow traverses (createPostHandler <- GET /createPost ->
createPostView). Route names now carry a leading slash (GET /users),
consistent with the other frameworks.
Frontier: typed-route enums (SPI's SiteURL.x.pathComponents — handler
resolves, path label only) and closure handlers (app.get("x"){ } —
anonymous). Tests: grouped RouteCollection, self.handler + non-string

resolved body in the shared createNode, guarded to only ever extend
(child-body grammars are a no-op; controls excalidraw 9,290 / django 302

- Flutter setState→build synthesizer channel (the Dart analog of react-render):
for each Dart class with a `build` method, link sibling methods whose body
calls setState( → build. setState re-runs build (Flutter-internal, no static
edge), so "tap → handler → setState → rebuilt UI" dead-ended at setState.
counter initState→build, books build→BookDetail/BookForm. Widget composition
needs no synthesis — Dart widgets are explicit constructor calls, already
static (compass_app build→ErrorIndicator/HomeButton). Tests: Dart method
spans its body; Flutter handler→build synthesis end-to-end. Suite green (798).
Frontier: MVVM Command/ChangeNotifier dispatch (no setState) + Navigator.push

and tag route/ref language per file.
spring-petclinic-kotlin 0→18 routes, 18/18 resolved; class @RequestMapping
prefixes join, stacked annotations skipped, DI controller→repo resolves
(showOwner ← GET /owners/{ownerId} → OwnerRepository.findById). Java Spring
unchanged (realworld 19/19 — the Kotlin fun and Java public-X alternatives
are disjoint per language). Jetpack Compose composition already works
(@Composable→child are plain function calls). Tests: Kotlin @GetMapping+fun,
class-prefix + stacked annotation. Suite green (800).

starter 0→4 (3/4). Flow connects request→route→controller→DAO. No-regression

skipped, conf/routes file detection.

No flow section on fuzzy queries (safe). Suite green.

The tokenizer's file-extension strip mangled Class.method into Class (treating .method as an extension), then the identifier filter dropped anything with a dot, throwing the method away. Now strips only REAL file extensions and keeps qualified tokens, which findAllSymbols resolves exactly; disambiguates ambiguous SIMPLE names by whether their container class is also named (segment match). Validated: 'PmsProductController.getList PmsProductServiceImpl.list' now surfaces getList->interface->impl. The child would otherwise linger indefinitely, holding inotify watches, file descriptors, and the SQLite WAL. Also propagates the host PID across the `--liftoff-only` re-exec (CODEGRAPH_HOST_PPID) so the watchdog reaps the orphan on the from-source path too, not just the bundled launcher. Large multi-language indexes crashed with `Fatal process out of memory: Zone` on Node 22/24 (including the bundled runtime) — V8's turboshaft optimizing WASM compiler exhausts its per-compilation Zone arena while compiling tree-sitter grammars on a background thread, even with tens of GB free (the Zone is a V8-internal arena, not the JS heap). Run node with V8 `--liftoff-only`, which keeps grammar compilation on the Liftoff baseline and never reaches the optimizing tier. Delivered via the bundled launcher + a one-shot CLI re-exec guard for all other launch paths. Empirically only `--liftoff-only` stops it (`--no-wasm-tier-up` / `--no-wasm-dynamic-tiering` do not), and it must be on node's command line (setFlagsFromString / worker execArgv / NODE_OPTIONS all fail). Reproduced the exact crash with the real indexer on Node 24.16 against a 2,880-file / 18-language repo and confirmed the fix eliminates it; full suite + 7 new tests pass. Bumps to 0.9.4. The npm thin-installer shim spawned the per-platform bundle's `.cmd` launcher directly. Modern Node on Windows refuses to spawn `.cmd`/`.bat` without `shell: true` (the CVE-2024-27980 hardening), so every `codegraph` command failed with `spawnSync …\codegraph.cmd EINVAL` (seen on Node 24). On Windows the shim now invokes the bundled `node.exe` against the app entry point directly, bypassing the `.cmd` (and avoiding the arg-quoting pitfalls of `shell: true`). Unix is unchanged. Validated end-to-end against a real win32-x64 bundle: `npm install` of the packed tarballs + `codegraph init -i`/`status` run on the bundled Node 24. The real causes, addressed here: - busy_timeout is now set first (before journal_mode) and lowered 120s -> 5s, so open-time pragmas wait out a lock instead of hanging for two minutes. - getCodeGraph no longer opens a second connection to the default project when a tool passes its own projectPath (the in-process lock amplifier). - The wasm fallback (no WAL) gets a bounded read-retry on SQLITE_BUSY. - New: node:sqlite backend, preferred over wasm, so installs whose native better-sqlite3 build fails land on a real-WAL backend instead of no-WAL wasm. - codegraph status / codegraph_status now report the effective journal mode, so a lock report is triageable (wal vs delete). - CLI hard-blocks Node < 20 to actually enforce the engines floor. fix(installer): strip stale auto-sync hooks on install and uninstall (#278)
Pre-0.8 installers wrote `codegraph mark-dirty` / `sync-if-dirty` hooks
to Claude Code's settings.json. Both subcommands were removed from the
CLI, so the Stop hook fails every turn ("unknown command
'sync-if-dirty'"). The cleanup that once removed them was lost when the
installer moved to the per-target architecture.
Add cleanupLegacyHooks(), wired into both install (upgrades self-heal)
and uninstall (so the npm preuninstall step fully reverses a legacy
install). Surgical at the command level: only codegraph's own hook
entries are dropped, so unrelated hooks sharing a matcher group or event
(e.g. GitKraken's `gk ai hook run`) survive, and a settings.json with no
legacy hooks is left byte-for-byte untouched.

Merge the modified + added handling into a single hash-compared loop so untracked files get the same treatment as tracked ones: "added" only if missing from the index, "modified" if contents changed, skipped otherwise. When no explicit path is given, the server now asks the client for its workspace root via the standard MCP roots/list request (gated on the client advertising the roots capability) before falling back to cwd. This required teaching the stdio transport to send server->client requests and match their responses by id (previously responses were dropped as invalid). When a project still can't be resolved, the error now names the directory it searched and tells the user to pass projectPath or add --path to the MCP config, instead of pointing at a re-init they don't need. fix(mcp): skip fs.watch on WSL2 /mnt drives that hang MCP startup (#199) (#210)
Recursive fs.watch on a WSL2 /mnt NTFS/9p mount walks the directory tree with every readdir/stat crossing the Windows boundary, stalling the event loop long enough to blow past opencode's 30s MCP handshake timeout so the tools never appear. This is the file-watcher half of the #172 fix, which moved the DB/WASM open off the handshake but left the watcher on the critical path. - Add watchDisabledReason() policy: CODEGRAPH_NO_WATCH (off) > CODEGRAPH_FORCE_WATCH (force on) > WSL2 + /mnt auto-detect (off). FileWatcher.start() and the MCP server both honor it; the server now logs why watching is off and how to refresh. - Add `codegraph serve --mcp --no-watch`. - When watching is off, init/install offer git sync hooks (post-commit, post-merge, post-checkout) that run `codegraph sync` in the background, or fall back to manual sync; either way the user is told the index stays frozen until re-synced. uninit removes the hooks. - Tests: watch-policy + git-hooks (idempotency, user-content preservation, core.hooksPath). fix(installer): write Claude project-local MCP config to .mcp.json (#207) (#209)
Project-local installs wrote the MCP server to ./.claude.json, which Claude Code never reads — project-scoped servers must live in .mcp.json. The codegraph tools silently never loaded until users renamed the file by hand. Local installs now write ./.mcp.json and migrate any stale ./.claude.json entry on install and uninstall (siblings preserved). Global installs (~/.claude.json, user scope) were already correct. Source sections now carry cat -n style line-number prefixes (<num>\t<code>), so the agent can cite file:line straight from the payload instead of re-Reading the file just to recover a line number. Isolated A/B: the no-line-numbers arm spent 2 Reads + a grep to find a line number the line-numbered arm cited with zero follow-up calls. Payload cost ~3-5%. Toggle off with CODEGRAPH_EXPLORE_LINENUMS=0. 2. Per-file cluster selection now ranks clusters containing a query entry point ahead of dense declaration blocks. Density-only ranking buried the relevant methods (perform/didCreateURLRequest/task in Alamofire's Session.swift) under the top-of-file class header + property list. 3. Whole-file "envelope" nodes (a class/struct/etc. spanning >50% of the file) are excluded from clustering. The Session class spans ~1,400 lines; keeping it collapsed every method into one giant cluster that tail-trimmed down to just the class header, hiding the methods. Net vs the 0.7.10 baseline, line numbers on: Alamofire -60%, Excalidraw -32%, VS Code -12% per explore call. feat(mcp): size-adaptive output budget for codegraph_explore (#185) (#187)
Output is now scaled to indexed file count. Small projects (<500 files) cap at ~18KB and skip the "Additional relevant files" / completeness / explore-budget reminders that earn their keep on larger codebases; medium (<5,000) caps at ~28KB; large (<15,000) keeps the historical ~35KB; very large goes up to ~38KB. A per-file char cap also prevents a single file with many adjacent symbols from collapsing into one whole-file dump (the pathological Alamofire `Session.swift` case reported in #185), and a per-file symbol- list cap stops the `#### path — sym(kind), ...` header from leaking multi-KB lists when many adjacent symbols cluster together. Measured against the README's benchmark repos: Alamofire (~100 files) ~62% smaller per call, Excalidraw (~600 files) ~35%, VS Code (~10k files) ~14%. chore(release): unwrap CHANGELOG paragraphs for GitHub Release notes (#180)
GitHub renders release-note Markdown with GFM hard breaks, so every `\n` becomes `<br>`. The CHANGELOG is hard-wrapped at ~75 chars for readable diffs, which renders as awkward visible line breaks on the release page (see https://github.com/colbymchenry/codegraph/releases/tag/v0.7.10). Add `scripts/extract-release-notes.mjs` to extract a version block and join indented continuation lines into a single line per bullet. Nested list items, headings, and link references are preserved. `scripts/release.sh` now uses this helper instead of the inline awk extractor — repo-level CHANGELOG.md viewing is unaffected because CommonMark there treats newlines as spaces. Also fix the 0.7.10 entry: "Two underlying fixes" -> "Three", "Rust file-/level" broken hyphen, and move the closes/credit line above the nested list so it doesn't strand as a top-level paragraph. fix(mcp): resolve module-qualified symbol lookups (#173) (#179)
`codegraph_callees stage_apply::run` (and `_node`, `_impact`, ...) returned "not found" against a repo with 7-9 sibling Rust modules, each exporting `pub async fn run`. Two underlying issues: 1. The FTS5 query builder stripped `:` as a special char without splitting on `::`, so `stage_apply::run` collapsed to the literal `stage_applyrun` which matches nothing. Treat `::` as whitespace before the strip step so both halves become FTS tokens. 2. `matchesSymbol` only understood `Parent.child` qualifiers and relied on `qualifiedName` carrying the module path. Rust file- level functions don't have their module name in `qualifiedName` (it's encoded in the file path instead), so even dot-style lookups failed. Accept `::`, `.`, `/` as separators; multi-level forms compose; Rust `crate::`/`super::`/`self::` prefixes get stripped before path matching. Fall back to file-path containment when the qualified-name suffix doesn't match — `stage_apply::run` matches a `run` in any file whose path has a `stage_apply` segment. Also tightens the no-match branch: qualified lookups no longer fall through to a fuzzy text match. `stage_apply::nonexistent_fn` returns `null` instead of silently resolving to an unrelated `rollback` in the same file. fix(cli): ASCII glyph fallback for Windows console mojibake (#168) (#178)
The shimmer progress renderer writes from a worker thread via `fs.writeSync(1, ...)` to keep the animation smooth while the main thread is busy in SQLite. That path bypasses Node's TTY-aware UTF-8->codepage conversion on Windows, so glyphs like `|`/`<>`/`-` were emitted as raw UTF-8 bytes and reinterpreted by the console's OEM codepage (CP437, CP936, ...), producing strings like `鋍?[0m 鉒?[0m Scanning files 鈥?N found`. Add `src/ui/glyphs.ts` with `supportsUnicode()` detection plus matched Unicode + ASCII glyph sets, and route all CLI/shimmer output through `getGlyphs()`. Defaults: ASCII on Windows and on Linux kernel consoles (`TERM=linux`), Unicode everywhere else. `CODEGRAPH_UNICODE=1` and `CODEGRAPH_ASCII=1` are escape hatches. fix(mcp): don't block initialize handshake on heavy init (#172) (#177)
The MCP `initialize` handler was awaiting `tryInitializeDefault` — which opens the SQLite DB and runs `await initGrammars()` (tree-sitter WASM bootstrap) — before sending the JSON-RPC response. On slow filesystems (Docker Desktop VirtioFS on macOS, WSL2) this could exceed Claude Code's ~30s handshake timeout, leaving the codegraph child process alive and unresponsive with no tools visible in the client. Send the response first; defer the open to a tracked background promise. The lazy retry path used by `tools/list` and `tools/call` now awaits that promise instead of racing it with `openSync`, so we never double-open the SQLite file. Adds a subprocess-based regression test that asserts the JSON-RPC response arrives on stdout before `startWatching()` logs to stderr. This ordering check catches the regression on any filesystem, not just slow ones where the timing matters in practice. Reported by @sashanclrp; isolated by @sgrimm's wire capture.
